I have done quite of bit of Shape tweening lately and have not had this
problem. I have a Crystal that has 9 faces that morphs from its side
view to a top view and a letter T that morphs to the shape of the United
States and I haven't had problems like you describe in these or other
morphs I have done.

Generally, the problem in Shape Tweening is preventing the object from
breaking into pieces or twisting on themselves during the tween. Usually
if the Shape Tween doesn't work it needs Hinting or adjustments of the
Hinting. It seems like you understand that best results are obtained by
separately tweening individual elements. Shape Tween Hints should
normally start in the upper left corner and be applied clockwise but
sometimes counter clockwise works better.
