Message-passing speed varies with the browser, varies with the individual
computer too. (IE/Mac, for instance, would take a very long time to trigger
a Flash routine from JavaScript.)
You might consider setting a Flash frame rate which all your visitors'
machines can achieve for that content, and then triggering that script on
each frame advance. For instance, if your piece can play at eight frames
per second on all target machines, then a script on every other frame will
execute every 250 milliseconds.
