To say that scenes are bad is misleading. Just because the only reason
anyone can think of to use them is for organizational purposes doesn't mean
they're bad. IMO, that one reason far outweighs the many problems that not
working with scenes causes. For me, keeping things well organized means the
difference between working very quickly, and working slowly. If I have to
hunt through one mega-scene full of animations and layers etc... looking
for a label so that I know when one section is ending and another one is
beginning, I go crazy! Especially when that FLA is being passed around
between at least 3 people! It's much easier to just click on the
appropriate scene. And yes, there may be some drawbacks, but there are many
simple workarounds for each one. If you actually plan your programming out
in advance to include the use of scenes, (ie never use frame numbers as
references, always use labels, etc...) it's just as easy, and in many cases
easier because it allows you to keep your sanity! No one will ever convince
me that scenes are a bad idea.

I can't give you another one, to be honest. I asked purely out of curiosity
because
I was surprised that Flash would even mangle scenes like it apparently
does.
However, given that this is clearly a dead horse and I'm the one beating
it, I'll
stop prolonging the thread and keep my questions offline :)
