Sounds as if it's just this one file, yes? In that case, the next thing to
try would be to copy all frames and paste into a new file. Highlight the
first frame in the top layer, hold the shift key, highlight the last frame
in the bottom layer (assuming all layers end at that frame or earlier).
This will highlight all frames. Use Ctrl+Alt+Shift+C to copy frames. Start
a new movie, same dimensions and frame rate. You need not add any frames.
Just highlight the existing frame and use Ctrl+Alt+Shift+V to paste the old
frames into the new movie. Now try saving. There's a good chance this will
fix it.

If that doesn't work, you need to start eliminating elements (layers or
objects, your choice) one at a time to find the culprit.
