For right now it's best to export in SWF4 format. There's a Macromedia
Flash 5 Asset Xtra in development but I'm not sure of the expected
completion date yet.

(If this is for Shockwave, then it will take additional time past release
to get a minimal installed base, but then it will shoot up quickly because
of the auto-update abilities built into the larger player.)

Tip: The single biggest support issue is usually when there's a very
complex browser-based SWF that tries to be ported to a new host... it's
usually easier to consider this as a Director movie that happens to use
Flash sprites, instead of as a Flash movie that happens to be playing today
in Director.
