Dave,
You have to create new keyframes at the point on each layer containing a
crack symbol where you want the lines to disappear. If you don't put in a
new keyframe, you're affecting the last keyframe on the timeline. You're
right, it is a simple mistake, but it's also very common if we're not
careful. I know it's happened to me several times.
BTW, you could achieve this effect in a much simpler manner. If you're
