Sounds like you're changing the movie dimensions not the publish settings.

If you change the dimensions of the movie (using Control/Command + M or
Modify>Movie), then you're right, anything outside of the new canvas will be
cut out. But if you leave the movie dimensions the same, and just change
the _publish_ settings of the html file (File>Publish Settings>HTML), you
should be ok. This will change the dimensions of the OBJECT and EMBED tag,
but leave the swf the same. The drawback of this method is that it will only
solve your problem when the swf is viewed through an html file, not as a
standalone.
