There are two places where your sound file export settings can affect the quality of the sound you're getting in your SWF file: File > Publish Settings > Flash is one and the other is in the Library > Sound Properties. You can set global settings which apply to all sounds in the Publish settings, and you can set specific sound export settings (which override the Publish settings) in the Library settings. Check those settings and experiment with the sounds you're importing to get the best compromise between file size and sound quality.
