I'd get an expert on board to help with the link cleanup and reinclusion request.

Starting from scratch is horrible (and something I'd dodge at all costs), and it's at least worth a shot saying sorry (ie, Reinclusion Request) especially if you can blame a recently departed agency for the shoddy work.

But it's not straightforward to get results good enough to keep Google happy (ie, removing 10% of bad links won't cut it).
