I think I may have hit this problem as well. - or at least something similar.
I found that if you have a movie clip that contains a motion tween with a named movie clip and wish
to use action script to change the properties it kills the motion tween.
eg: ball moves from point a to point b using a motion tween. At point A the ball is named 'balla'.
If you then try to change the properties of balla using a set property the ball will nolonger motion
tween.
I guess this is because of how flash handles references to instances to objects from the library in
tweening.
My solution was to move the ball programatically - ie: with x-position, y-position
