Sean,

Flash and QT both support scripting so the kind of project you are talking
about is feasible. It does require however a good command of both Flash and
QT and how you can communicate with each other. Also please be warned that
it will be nearly impossible to find a universal browser independent
solution.
>From your general description you should also look into using Generator as
it will allow you to create the Flash based controls in real time after user
upload.
Both Flash's site and QT's site have extensive documentation on how to
script each one of them.
Another possibility you might want to consider is creating the Flash based
control's and then adding this Flash movie as a layer into the user uploaded
QT movie, but if your idea is hairy enough this one is even more so.
