I'd be very tempted to keep that media in the QuickTime format, then... it
possesses many optimizations expressly for streams of pixel-based data.

(If the client accepts the Flash Player but not other players then I'd be
tempted to generate fresh, native Flash media that conveys the same concept
as the existing 3D video... this may be more effective than attempting to
do a literal translation of an existing implementation.)
