Also, using scenes allows you to have transitional effects between site sections.
For instance, on my portfolio site I try to give the illusion of "travelling through the screen" in order to open my "Graphics" gallery/page, which I could not do a effectively if a simply called a new URL, or loaded a remote movie clip into the front page interface.
The downside, of course, is having a huge movie on the front end that users have to wait to download in order to access the whole site. So I used this effect only for 3 of the six sections of my site...
