At which point my I suggest looking at Slashdot.org (or even if I say so
myself) Babyhippo (it is nearly there I'm just pulling bits (the comments
stuff, event management, the organiser... so that its not an all or nothing
approach when it appears on other sites)). Both sites operate in the same
way (stories appear at the top of the page with comments appearing directly
underneath the article).

As you've already stated covert systems don't work. Unless the link is
suitable obvious people won't click through to it. By keeping the stuff on
the page (and yes I know it means redesigning part of the site) you are more
likely to succeed.
